Electrophoresis is a biochemical method in which biomolecules such as nucleic acids and proteins are separated in an electric field. The carrier medium is usually a gel, through which pores the molecules can migrate at different speeds. Both the charge and the size of the molecules play a role in the migration through the gel. Small molecules can migrate faster through dense pores than large molecules and negatively charged molecules migrate towards the anode, while positively charged molecules migrate towards the cathode. For the separation of biomolecules, a distinction can essentially be made between two types of electrophoresis - horizontal and vertical electrophoresis.

Horizontal electrophoresis (agarose)
Horizontal electrophoresis, or agarose gel electrophoresis, is particularly suitable for separating nucleic acids. The nucleic acids carry a negative charge and therefore all migrate towards the anode; only the size and structure of the fragments determine the speed.
Agarose gel electrophoresis is a common method for testing a gDNA or RNA isolation, for detecting PCR products, for checking a restriction digest and for DNA purification for subsequent cloning or sequencing.

Vertical electrophoresis (PAGE)
Vertical electrophoresis, or polyacrylamide gel electrophoresis (PAGE), is usually used to separate proteins, but it is also suitable for separating nucleic acids, or for visualising interactions between protein and DNA.
For the separation of proteins, the most common method is SDS-PAGE - here proteins are separated according to size by a denaturing system. In native PAGE, proteins are separated according to their natural charge and folding. Native PAGE is therefore also suitable for the analysis of protein-protein and protein-DNA interactions, or for high-resolution nucleic acid gels.
